I bought All Asia Pass from Cathay Passific and traveled in 7 countries. Singapore - KL was one of the routes and believe it or not we were upgraded to First class for FREE on that flight! Nothing can beat that deal.

If you're not in a hurry, take the train, that's the cheapest and really beautiful trip; you'll pass thru the jungles and little towns that you'll miss otherwise if you fly. The stops are made where there are planty of malaysian food and goodies, if you take the bus, so, the trip it's full of excitement and sights and sounds ! .
So, my recomendation it's just take the train, or the bus.
Have a good trip !!!.

Try Tiger Airways - google it and you can even book your flight online and in advance. Frankly I would recommend you get the railways. It will cost you about £50 if you buy a return back to Singapore. I would recommend you get the overnight train book the first class cabin and buy one way starting from Singapore (fare should be approximately £25 per person) but the journey is about 6hrs and you will get private 2 bunk sleeper with sink. This will take you right into KL (in fact into PUDA RAYA). There are plenty of cabs all lined up & waiting for punters. Taxi fare into town should cost you no more than £5. Before your leave the station first book your return journey to Singapore (to avoid it being fully booked for the exact time you want). The reason I recommend you buy your return journey from KL is to take advantage of the exchange rate. You will be charged only half the price of that you paid in Singapore. As the Malaysian ringgit is M$2 to S$1. If you take Tiger Airways you still have to get a taxi from the airport (which is about 1hr ride away from town) and you will be charged £15. You decide.
