It's a good timing choice.. weather isn't cold, it cold rain but when we stayed there (just the last week of October), it only rained once and not so much in Kyoto. We had many sunny days, but if you go to Mount Fuji please take into account that maybe you will need an extra day just in case the weather isn't good and there no good visibility of the volcano. When we stayed in Kawaguchiko, the first day we weren't absolutely able to see any part of the Fuji. Fortunately, the day after the weather changed and we could go to 5th and 6th station and take beautiful pictures! Late october is also a good time in Nikko, Fuji, the Alps and nothern Japan, since the season of read leaves starts!!

October is def nice. If you are in Tokyo go to the area near the Asakusa temples. There are a number of great tempura restaurants and an amazing sushi train with SUPER fresh sushi!

I agree that October is a great time of year to go to Japan. The weather may get cooler in the evenings, so pack a jacket and a few sweaters. Rain is also common, but umbrellas are readily available at any convenience store as soon as it looks like rain.
Food in Tokyo is pretty good; what you eat depends on how adventurous you are. Don't just eat sushi, though; noodles, donburi, okonomiyaki are great. Even American restaurants have their own local take on food - try a katsu sandwich at KFC, or a teriyaki burger at McDonald's - but be prepared for lots of salt on the french fries. I think there's another burger restaurant called Family Kitchen which had good food, but I'm not positive on that one.
Make sure you try at least one dessert with azuki beans - surprisingly delicious with a light sweetness rather than a lot of sugar.
To visit - if you like architecture and history, visit the Empress's Iris Garden (not the right name, but people will know what it is). Gorgeous shrines abound in the area, and while the irises won't be in bloom, the momiji (Japanese maples - translates as "little hands") will still make this well-worth checking out.

Odaiba is a nice place to go as well. For some street shopping Ueno is good. for electronics, Akihabara. Meiji-Jingu Mei Shrine @ Harajuku is nice.
I would suggest a day trip to nearby Yokohama as well.

October is the best season for traveling. I would recommend to go to Tokyo City View at dusk, Tsukiji Fish Market in the morning, try some cultural experience classes like tea ceremony, cooking, Japanese indigo dyeing...

Autumn in Tokyo should be very nice and comfortable. Not like the summer when it is very hot and humid. You should try a day trip to Nikko. The fall colours will be magnificent.
Moss Burgers is a Japanese version of Mcdonald's and their seafood burger is really tasty with tempura seafood patty on a compressed rice bun instead of the normal bread buns. Railstations all have tons of places to eat and very good value. All the restaurants have their menu selections in plastic and displayed by the window with their prices. The set menus are usually the best deal. If you can't speak Japanese, use sign language, show your server the plastic displays and point to the one you want. Department stores also have good places to eat.
